It should be "it doesn't matter" that is grammatically correct. Some people say "it don't matter" because that's how the people around them talked when they were growing up or they might not know that's not the correct way to say that.

Or it might just be their way of speaking informally. Lots of people don't use perfect grammar with friends or informal settings.
