In most situation "双" refers to "a whole thing made up with two similar things". Just like chopstick(s) or shoe(s).
But "对" is more like "a whole thing made up with two different things". Just like couple(s)(I mean husband and wife here), twin(s).

But that's not absolutely. In some situation, you can use both. We have an idiom called "成双成对" means "two people/animals/things become a couple/pair".
