An implication is something you can assume looking at a situation and using logic. If you see a broken vase on the floor and your dog looks sad, the implication is that the dog broke the vase.
A connotation is an extra meaning or something which is expressed without directly stating it. For example, the word "cripple" has a more negative connotation than the word "handicap", even though both words mean the same thing. I would only use the word "cripple" if I wanted to insult someone.

For example, the word "coax" and "tempt" mean the same thing, but "coax" has a more innocent connotation than the word "tempt", partially due to the word's religious background.
