"In" would make sense, wouldn't it? However, for some reason we decided data is "on" a machine.
I have a thousand cat pictures on my phone.
I downloaded the game onto my computer.
The file is on my laptop.
As for "running out":
I'm running out of milk. I should go buy some.
You're running out of time. Make a decision soon.
I'm running out of money. I shouldn't buy any more things unless I have to.
