лет - plural genitive case of "лето"
Грубо говоря, раньше считали не годА, а летА.
При подсчете лет (или, например, возраста) используется такая схема:
1-4 - год(а)
5-20 - лет
21-24 - год(а)
25-30 - лет
etc.
100 лет, 1000 лет, 1000000 лет, хотя можно сказать и годов, но так обычно не говорят.
