吗 is a kind of modal particles which is used to express the tone of question, and 什么 always has the same meaning as what.

吗 is a marker for questions, 你是学生吗？, it is also a marker for emphasis, 不是这样吗？（you think it should be like this and you ask another person )
什么 is what，你在做什么？这个是什么？ however, it makes a difference if you use a combination, 为什么 why 什么地方 where。
