They can both mean pretty much the same thing - to be amazed by something.
To wonder at something/one can also have a different meaning, depending on usage. It can mean that you are baffled by somtehing/one, perhaps with some suspicion or sense of doubt. For example "I have to wonder at why the company director sold so many of his shares when he was telling the employees that their jobs were not in danger"
