Yes, they do. But their meanings are not the same.
1. 서울은 도시이다. would exactly be "Seoul is a city"
and 2. 그 도시는 서울이다. would be somewhat like(but not exactly equal to) "The city is Seoul", where the sentence would not make sense if the context of previous sentences were not about city.
