You could say: “We are out of paper towels”
Or
“We ran out of paper towels”

It would depend. If you’re saying its happening right now, you would say “We are running out of paper towels.” But if you were saying it already happened, “We ran out of paper towels” would be correct. “We run out of paper towels.” Is not incorrect, but it doesn’t sound very natural.
