夏休み＿勉強するのにいい時です。
１）には　２）に　３）こそ

The given answer is 3, but I don't see what's wrong with using 1). Is it unnatural? Or it is something to do with のに in the later part of the sentence?

1) is unnatural.
But i cannot explain very well.
「夏休みは勉強するのにいい時です。」なら意味が通じますね。
「のに」は関係ありません。

It could have been ok if it was は instead of には

には has to be followed with verb, ーします, to do something.
(にhas a function to show the timing, like "when" )

夏休みには勉強します。is ok.
or more examples;
週末には山に行きます。
来月には大学に行きます。
But please be noted that there is no actor in those sentence, it does not say who is doing the action. It can be the speaker, or you in general.

instead, in the question sentence, you have to complete the sentence finding a particle to make it as "夏休み" is いい時。
The particles with this function are many but limited,
は、が、も、こそ、さえ、だけ、だって、ばかり、でも,etc
(There are more but I used to remember these at elementary school and it has been enough until now.)
So it is 3)

As you know, at first we suppose to find the subject in the sentence. So we can find the subject may be 夏休み. Then we can try to make a meaningful sentence. So 夏休み→いい時です。How is that good? To study something, we can see. Thne we can get 夏休み「こそ」勉強するのに、いい時です。
The other hand, に is following a place or an other person. i.e. そこに、あなたに. 夏休み isn't fitting to that. If the sentence is shown as 夏休みに(は)勉強する, it's correctly. In this case は is a case partice of emphasis, as you know.
I think のに isn't correspond with other words. So if you take 1, the sentence must be unnatural, I think. Thank you.

It never really occurred to me that it is important to try and make a meaningful sentence with the subject and the main clause first. I will try this out when attempting future questions. Thanks a lot!
