They mean different things.
"I'll catch you up later" means I will tell you all about it later so you are updated.
"I'll catch up with you later" means I will get the update about what happened from you later, or simple that next time when we meet we will update each other on our lives.

I'll catch you up later. - I'll explain the situation to you later.

@Jun_contreras Pretty much, yeah. I think "Catch up with you later" has more of an expectation of that "later" being fairly soon, but otherwise it is pretty much the same as "see you later"
