there isn't really any set rules. You can use either. in official reports you usually reference things, and you might put the link to the main domain of the website in brackets with the reference. (subject to the style of referencing) e.g. (T. Smith, 2006, www.this.com)
then in a bibliography add the full link
T Smith, 2006, [online] how to use a hyperlink, www.this.com/f3behd8/how_to_use_a_hyperlink.pdf
