Both are the same meaning which is Indonesia. One is Chinese style and the other is English. Several decades ago, we usually used Chinese style naming when we call the other Countries but nowadays, we prefer to use the English style. There are many similar words like 미국(US), 일본(Japan), 불란서(France), etc.
There is no any negative connotation on that name. It's just a different naming style.
