"Thank you for checking up on me" is correct. It is a good response. The other one feels a little unnatural to me.

Both sound okay to me. "Thank you for your concern" is also used.

Checking in is if they physically came to see you.
Checking up is if they call email, text, etc.

They are both correct, but usually we would say "Thank you for checking up on me."
"Thank you for checking in on me" could be changed to "Thank you for checking up on me" to sound more natural.
And yes, it is a proper response :)
