First one sounds more natural to me. I’d say “which university”, not “what university”. First variant looks better.

@sun_chariot And what about this one "What university did you go to?" ? I was told that we can't say "To what university did you go?"

@Karina27483 you usually don’t start a sentence with “to” unless it’s in patterns like “to what extent...” or “to what degree...”
In your case, there is no need to move the “to” to the beginning of the sentence. AFAIK, there is no rule against it but I’ve almost never seen it be used that way. It’s very uncommon.
