"have a good one" is a more relaxed and informal way of saying "have a good day/see you later" to someone. i personally wouldn't use it with someone like your boss or your teacher unless you have a good relationship with them and would just instead say "have a good day". it's definitely okay to use with your friends though, and your colleagues if you're on good terms.
