I’ve a question, please.
There is a colleague left an online educational group miserably for medical reasons.
I wanted to say “... we will be awaiting you with open arms.”
Is it correct? Does “with open arms” sound natural in this sentence or it has something to do with physical contact? If not correct, how can I say that?

Great question! Open arms does not always mean physical contact, so it can be used in these kinds of situations.
However, this is better for situations where a person is starting/entering a job for the first time. Since your colleague might be returning to your workplace, it might be a bit strange
You could say: we wish you a strong recovery and welcome you back any time!

It's totally fine to say that you will be awaiting him with open arms.
In western culture, we would tend to only say such a thing to someone Who we were very close with. We wouldn't say it to just anyone. But if you feel comfortable saying it, there's no problem.
By the way, it sounds really bad if you say that they left the group "miserably". There is no need to say this, and it gives a really bad impression, like the person was crying and emotionally distraught. It is more than enough to say that they left for medical reasons
