どちらの表現も使いますが、日本人はお正月に何をする？の方がより一般的な気がします。
日本人はお正月は何をする？の方は、日本人「は」お正月「は」と「は」が2回続くので、この文章だけだと少し変な気がします。
どちらも意味は通ります。

たしかに「は」が二回出るのはあんまりないような気がしますが、少し変えて、
単に聞き手に「お正月は何をする？」と「お正月に何をする？」
今度はダブルことがないんですが、違いはなくなるのでしょうか

夏休み「は」何をするの？
明日「は」何をするの？
これらの様に、特定の時期に何をするのかを尋ねたい時は、「は」を使う方が自然です。
しかし、日常会話では「あなたはお正月に何をするの？」の様な使い方はします。
もっと言ってしまうと、仲の良い人との会話では「お前は夏休み何すんの？」の様に助詞が抜けることもあるので、初めのうちはそこまで気にしなくても良いと思います。
