Il paesino is a very little town with around 1000/2000 people living in it, while un villaggio reminds me of something poorer or even ancient, often made up by tents or other and not houses

@kjapanese as Cris_Bert said, villaggio is more of an ancient way of calling towns, it's not used anymore unless we're talking about some poor village in rural India or other places like that.
I'd say
paese is a town with more than 5 thousand people
paesino a couple of thousands, but it's informal anyway, you can simply say paese and it will be correct.
