No difference, but the second option is used more often:
Он будет есть мясо. Она не хочет кушать сейчас.

"Кушать" - is more polite, more ceremonious or more tender form. And it isn't recommended to use in first person "я кушаю". It sounds indiscreetly - a polite form to ourselves. Though a lot of people do use it so.

These words mean the same. But, as @RusUkr said in the examples: Он будет есть мясо. Она не хочет кушать сейчас.
The difference of these words is a rare sign of the archaic existence of masculine and feminine sub-languages in Russian in the past.
"Кушать" is a word of feminine language. It is used when inviting someone to eat and also to describe the eating process by a woman. The phrase spoken in the first person"Я кушаю" being pronounced by a man sounds unnatural, but absolutely normal if it is uttered by a woman.
Male is supposed to use "есть" except the case when he invites someone to the laid table, in this case "кушать" is more polite. Also it is acceptable when a man uses 'кушать" for the 3rd persons.
Иди есть - it's an order.
Иди кушать - it is an invitation.
But a man's use of this word "кушать" in the third person to another male will have a subtle connotation of arrogance, sarcasm or submission, that depends on context, but will be not neutral.

Кушать - устаревшее слово. Считается, по этикету, что его можно употреблять только по отношении к детям. Но это правило часто игнорируется.

@BitardSychev у слова нет разделения. Разделение есть у языка. Гендерлекты существуют во всех языках, в некоторых до сих пор выраженно, например в аварском или японском. Было выраженно и в русском. И эта пара - как раз из выживших до нынешнего времени ввиду устоявшихся социальных гендерных ролей. Готовили и накрывали на стол женщины (и пробовали пока готовили - кушать, исходное значение именно пробовать, а не есть), а ели мужчины.

@rkouznetsov , никакого гендерного разделения в случае кушать/есть нет. К тому же (если рассматривать сферу еды) профессиональными поварами и официантами долгое время работали исключительно мужчины.
Просто женщины чаще склонны употреблять смягченные выражения и манерничать в речи, поэтому и слово "кушать", возможно, используют несколько чаще, чем мужчины. )))

@lunarybka повара и официанты не формируют речевую норму, даже в том, что касается употребления пищи. Человек ел дома в 99.9% случаев, пока "профессиональными поварами и официантами были мужчины", а Россия была исключительно аграрной страной. Ну а как он стал питаться массово в столовых, так там уже работали в основном опять же женщины на этих ролях. Угададйте почему? Потому что именно они это делали дома.
И да..

грамота.ру:
"Употребление кушать в 1 лице единственного числа настоящего времени (я кушаю) или в прошедшем времени (я кушал) допустимо только в речи детей и женщин." - вот вам и гендерное разделение языка.

@lunarybka Я недавно видела текст, в котором претендент на вакансию говорит эйчеру, что, мол, столовой нет, а значит, "я должен буду ездить кушать домой". И сразу - бээээээ. Перед глазами встаёт не мужчина, а мальчик, сидит за столом, а бабушка ему суп наливает. Тот претендент инфантильный. С мужчинами это слово как-то не вяжется. Хотя, конечно, исключения есть.
