I think they're the same meaning, except the first one is more common/natural.

「What day does he come here?」は間違いで、「On what day does he come here?」は正しいです。
英語の疑問文の作り方を考えましょう。
まず、普通の呪術分から始めましょう。
「He comes here on <~曜日>.」
例えば、「He comes here on Monday.」や「He comes here on Fridays.」など。
次に、疑問詞を入れましょう。
「He comes here on what day.」
最後に、疑問詞を文頭に移しましょう。
「What day does he come here on?」
これで終了です。
しかし、前置詞で文を終わらせてはいけないというルールがありますので、「on」を文頭に移して「On what day does he come here?」になります。
ただ、日常会話では「On what day does he come here?」という人はほとんどいません。
改まりすぎてとても偉そうに聞こえますから。
