It's better to say "I understand." It is clear and doesn't have other connotations.
"I get it" is VERY casual, and can sound sarcastic, or make you sound like you are annoyed with with customer.
However if you do want to be casual, "I got it" or "I gotcha" or just "Gotcha" would be safer than "I get it."
