The third and fifth sentences are wrong.
The first and second sentences mean almost the same thing. The fourth sentence is also similar to the first and second sentences. However, the first and second sentences focus on the "speed". As for the fourth sentence, the "bus" is given more emphasis.
Personally, I would use "Which bus do you think arrives at Tokyo Station the fastest?" as this sounds the most natural to me.
