Ambas pueden ser usadas en mas o menos los mismos contextos. La diferencia esta en el tiempo verbal. La primera puede sonar mas formal hasta cierto punto, mientras que la segunda es mas casual. Al menos me parece a mi!

En este caso ambas significan lo mismo. La diferencia es que ¿qué estás haciendo? es la forma del gerundio que se usa para expresar una acción que se está realizando en ese momento, mientras ¿qué haces? es la forma del presente.
En inglés tendríamos : "what are you doing?" y "what do you do?"
