"It seems obvious that she is not guilty" sounds perfect.
I wouldn't use the word "obvious" at all in the first sentence, it sounds a little odd.
Instead I would say "She seems not to be guilty" but even this sounds a little unnatural.
I think it is better to use, "It seems obvious that she's not guilty" or "She obviously seems innocent".
