Prepare means to do something to make it ready to use, it is normally used before you are about to do something.
Examples:
>I prepared for the meeting.
>They prepared a first aid kit incase of emergency.
>The food was prepared before we cooked it.
>I sudied to prepare for the test.
>We had to prepare our essays before class.
>I prepared for the hike by stretching.
In all of these cases, you are preparing for something else that will happen after it.
Set up is very similar to prepare, but it does not always have to be for something to come after it. Set up is also used for actual physical tasks more often than prepare. It can also be used when you are building or creating something.
Examples:
>I set up the tables for the event. (See how this one is similar to prepare? But in this sentence it is a physical task)
>He set up the sign in front of the store.
>They set up the webpage for the company.
>The store was set up in Seoul.
>Lights were set up for the photoshoot.
