There is not much difference.
“この薬を飲んだ方がいい” gives me the impression that someone is suggesting you that you take this pill right now.
On the other hand,,“この薬を飲んでおいた方がいい” gives me the impression that someone is suggesting you that you don’t have to hurry. When you have time, please take this pill.
