When I intend to inform that "I don't know which is true, "Bill ate my pizza" or "Someone else ate my pizza"", can I say "I don't know whether Bill ate my pizza"?

"Whether" needs "or not".
"I don't know if Bill ate my pizza."
"I don't know if Bill ate my pizza or not."

You may have meant to write "I don't know who ate my pizza."
Or -- I think I know what you want -- "I don't know whether it was Bill who ate my pizza or not."

I have one last question.
In spoken English, can I substitute "I don't know whether BILL (putting emphasis on Bill) ate my pizza or not." for "I don't know whether it was Bill who ate my pizza or not."?

The way I interpret that is that no one mentioned Bill eating your pizza, but you're suggesting Bill as a possibility. The previous, longer example, kind of implies that Bill was already a suspect in the conversation.
