基本的に同じです。第二フレーズは仕方にを示す、例えば "Ele vai ganhar a competição colocando a fruta POR cima da mesa, e não POR debaixo da mesa".

@Japoburajin Colocar uma fruta em cima da mesa é mais natural do que usar “por cima”. ;)

@Japoburajin em cima is like on the table and por cima is like above the table
such as: eu coloquei isso em cima da mesa(= i placed it on the table)
eu coloquei isso por cima da mesa(= i put it above the table)

"Em cima" seria melhor utilizado quando você se refere a um local claro e absoluto, 例えば:
– 上にあります。= Em cima/Está em cima
E "por cima" passa uma impressão* de "o caminho seguido", como no exemplo de @PedroRdg
