I wonder if Americans use the word “guess” as in “I guess you don’t have time having a cup of tea, do you?” more often than the word “suppose” as in “I suppose you don’t have time having a cup of tea, do you?”.

I think it sounds fine used either way! I'd just change the original sentence up a little to make it sound more natural:
"I suppose you don't have time for a cup of tea?"
"I guess you don't have time for a cup of tea, huh?"
I think it sounds better to add a confirmation to the end of the sentence when using "guess," but it'd probably be fine either way for both sentences.
Using "guess" instead of "suppose" just sounds more casual I'd say.
