Both sentences have the same meaning, but the first one「まだ中が生だよ」 is more natural.

「このケーキはまだ中が生だよ」は少し不自然なので「中がまだ生だよ」が自然ですね。

中が生なことをどちらも示しているので同じ意味になると思います。
「まだ」は副詞
副詞のほとんどは用言の前にありますが、例外として体言やほかの副詞の文節を修飾するものがあるので、注意が必要です。
