"I am mostly done with this book" is correct.
"I have mostly done WITH ~" doesn't work in English.
Similar phrases are:

'done' is an adjective here, not a verb because it follows the reflexive verb 'to be'.
"I am done".
- I am tired.
- She is happy.
- She is disappointed.
The second sentence is incorrect.
You can say (but it sounds awkward) "I have mostly done this book". Here, 'book' is the direct object of 'have done'.
Better to say, "I have mostly finished this book".
