The main difference here is time. When you are saying "an apple is being eaten", you are talking about someone eating an apple as you are speaking, but if you say "an apple is eaten", a time isn't specified. So the first sentence is in present perfect tense, and the second one is in present simple tense

The first one is present *continuous*( not continues), this is the present perfect version: "an apple has been eaten". Also, you should say "I wonder", instead of " I doubt", you should use "I doubt" when you think that something is wrong
