Both can be used synonymously. :)
"Lovely" carries a similar tone to the word "beautiful."

The first — "Thank you! May God bless you and keep you healthy." — is likely the most ideal to end off a conversation with (though either of the three options will work!).
Regarding the second statement, it might be beneficial to remove the parenthesis and add "May" at the beginning :) —
"May peace, mercy, and the blessings of God be upon you!"
However, assuming you're ending a conversation, this might be a bit too much (and therefore sound slightly unnatural).
The third ("Thank you! You too.") is a somewhat weak reply and might be interpreted as possessing a negative or slightly angry tone.
The choice is entirely yours though!

Depends on what we've been speaking about and what the tone of our conversation has been. Also depends on how close I am with the person. :)
In this case, something similar to "Thank you, likewise! May God bless you and keep you healthy. :)" would probably be the most preferable 😅 — but your judgement is likely much better than mine!

@Lotus- Depends on the factors I mentioned 😅, but a general response could be:
"Thank you, likewise!"
or
"Thank you, you too! Hope to speak to you soon!"
"God bless you" is only often said when you're speaking to someone you're close with (i.e. family or friends).

1) You can, but it's not common. :)
"May God keep you healthy" works!
"May peace and the mercy of God be upon you" sounds quite formal, but also works!
*Also, one more factor that needs to be considered, is the age of the person you're speaking with. If someone older, "God bless you" (or something similar) is almost always appropriate and can be used to show respect. Younger people don't often say "God bless you" to one another, even if they're close.

Two exclamation marks might sound a bit too excited (depending on the previous tone of your conversation), so you can also change it to:
"Thank you, mау God give уоu happiness and kееp уоu healthy tоо!"
You can also change "too" to "as well" if you'd like. :)
