了 is used to express a thing is over, or a thing has already finished, it can't be used to express something continuous… For example, in your former sentence and at the end of your latter sentence, 了 expressed that you HAVE ALREADY studied Chinese for three years. Here are similar examples: 我吃过饭了。我已经写完一半的作业了。But in your latter sentence the phrase 学汉语 is a continuous action which lasted three years, so " 学了汉语三年" is really weird.
I'm not professional and these are my personal understanding. It's really hard to explain…

For the first sentence, if the second 了 is deleted, the sentence will sound better.
The second sentence looks fine.
Other answerers are correct in saying that "了" means something has been completed, and 三年了 emphasize the duration.
So (汉语)了 sounds a little bit excessive. We already know you 学了. No need further emphasis.
But 三年了 is like, "IT'S THREEEE YEARS you know? (And I still don't know how to say 你好, blah blah blah.)"
