Does this sound natural?
though many people are taking Japanese summer holiday until today, i didn't take a holiday because i would had nothing to do even if i had taken a holiday. therefore,I was going to work until half past six p.m as usual today. Then, my boss said that you could already back home, since everyone have still been enjoying a holiday.

You’re on the right track. I think I understand what you mean. I would say:
Even though many people are taking a Japanese summer holiday today, I chose not to because I don’t have anything to do. Instead, I decided to work until 6:30PM like usual but my boss insisted that I return home to enjoy the holiday.
