Could you give me some context in when you were using "it's up to you" please.
"We could go grab a drink tonight, it's up to you" - you can use "if you like?"
"I couldn't fix the laptop, it's up to you" - you could use "can you help me"
"I don't know where we should eat dinner, it's up to you" - you could say "Do you have a preference?" or a more casual slang term you could use would be "Dealers choice"

“That is (entirely) a matter for you (to decide).” is rather more formal.
By the way, “it’s up to you” is not in itself impolite. How you deliver the words and the whole context would indicate if any impoliteness were intended.
