首先，这三句话都不自然。
其次，这个“台风”是已经发生的还是将要发生？
我个人感觉，前两句应该是同一个意思，更自然的表达是“台风应该是在南边发生的”
最后一句更自然的表达是“台风应该会在南边发生”
请注意“在”的使用。

这几句在语意上有些差别的
（发生这个词有一点点不自然，但是问题不大。如果是指台风经过了哪里，一般用“台风影响了x地”或者“台风袭击x地”比较多 > < ）
1.台风应该是发生在南边=在台风已经发生后，对台风影响的地点的猜测
2.台风应该发生在南边 这一句在口语中和上一句差不多，但是如果语气/重音不对的话会产生一种“台风就是该在南边（而不是在东边西边北边）”的感觉（？）
3.台风应该会发生在南边=台风还没有入境，对台风影响地点的猜测
