There is no difference.
In Russian the accusative case without a preposition can sometimes be replaced by the genitive case. The accusative case refers to a specific object, the genitive to an indefinite, any object. But there is no difference for the word ЧТО/ЧЕГО.

Я знаю что он хочет - что - гулять, читать
Я знаю чего он хочет - чего - книгу, игрушку, какой-то предмет.
Например: Я не понимаю чего я хочу от жизни. Я не знаю чего хочу. Чего тебе нужно?- НО - ЧТО он хочет мне сказать. Что ты хочешь мне сказать?
Возможно, такие "устойчивые словосочетания" нужно только запомнить. Разговорный стиль- Чего тебе надо?
