"Probably" means it's almost certain. "Presumably" means people presume it (or the speaker presumes it), i.e. they believe it to be the case, so something is supposed to be the case, but not necessarily is. "Presumably" is like "supposedly". "Probably" is a lot more common and neutral, whereas "presumably" sounds quite formal. I hope this makes sense.
