They have the same meaning but can differ in nuance. Some people feel that "those glasses look good on you" is a nicer compliment, because:
1. "You look good in those glasses" means the glasses make you look good.
2. "Those glasses look good on you" means you make the glasses look good.
Most people will be happy with either compliment though.

Simple answer is yes, but keep in mind that sentence 1 is more about the person looking good, rather then the glasses. Sentence 2 says the glasses look good on the person. This makes sentence 1 the smallest amount more personal. Hope this helps.
