Although both are technically correct, (2) is the one that’s natural because you generally want to introduce the person you’re talking about (“John”) before referring to that person again with a pronoun (“he”).

"When he goes shopping, John takes a shopping basket with him" amounts to saying, "John takes a shopping basket with him when he goes shopping".

@Korius I thought 'when ~~' is a dependent clause, so 'John' should be in the main clause. It is confusing. Thank you!

@milkhr22 You're right that "When ~~" is dependent, but both examples you provided are independent clauses because they have a subject, verb, and complete idea:
(1) "John" (S) + "takes" (V) + "a shopping basket" (complete idea because I know what John takes)
(2) "He" (S) + "takes" (V) + "a shopping basket"
Pronouns like "he" can also act as subjects, not just names!
