Neither are correct. The first one should be "I have been waiting for you for an hour." The second one, even if you changed hours to hour still would not be correct. You would not say "I am waiting for you an hour."

The first would be better said "I have been waiting an hour for you." OR
"I have been waiting for you for an hour."
The second sentence wouldn't be used since "I am waiting" means right now you are waiting, but you are referring to some interval of time (an hour).
You could say something like "I am waiting for you in the car." OR "I am waiting for you at the restaurant." but not ""I am waiting for you" for some time period.

@HebrewDane you COULD say "I am waiting for you an hour," if you mean that is all you will wait and no more. As in "I am waiting for you an hour, and no longer!" but I'm guessing that's not the original post's intent.
