"Are you upset with me?" is correct.
"Are you upset me?" is not correct.

upset is an adjective here
to be upset with somebody意味:ある人に失望するor人に腹を立てる
in the phrase“to upset somebody”or the sentence“I upset you”, upset is a verb
the question sentence of “I upset you.” is “Am I upsetting you?” or “Did I upset you”. But it's not “Are you upsetting me”.
