"At" is more natural than "in".
"In" indicates being inside or a part of something. Ex: in the brain; in the world; in the hospital, in the daycare, in the morning
"At" is more of a location. "At the end of a sentence" tells you the location of what you're talking about.
Ex: at the park, at the game, at the dance, at work

at the end = в конце (предложения) ("Now" sounds better at the end of the sentence.)
on the end = в конце (слова) (Suffixes appear on the end of a word.)
in the end = в конце концов (In the end, he decided to stay.)
