Oh! In Bob Marley's song, the stir it up is a slightly different metaphor! Specifically, you 'stir up' a fire, or the coals of a fire, to get it to blaze again. Here he refers to stirring up passions (as with a fire) until they blaze, in addition to 'stirring a pot' and 'mixing' and it's all being used as a euphemism for sex.

It could mean that. Literally, it is to mix or agitate something by passing through it again and again.
If we use it as a metaphor, we can 'agitate' people and events around us, getting them moving. For good or bad, depending on the context of your metaphor.
