But I think the most natural would be:
“Would you rather walk home or take the bus?”

Right.
It’s equally acceptable to say both – on foot, and, by foot – so you don’t need to repeat By
But in the third one, it just sounds better to present each option equally – by bus, or by walking. It’s just a natural style.
