Well, they basically express the same thing. But in the first one, seeing that the project is supposed to be done in only one day, it would be better to say, "You have to complete this project by tomorrow." That would be the most like the second sentence.

If it has to be completed tomorrow, then "You have to get this project done by tomorrow."
If it can't be started until tomorrow, and has to be completed by the end of the day then "You have to do this tomorrow."
But as HebrewDave said, "You have to complete this project by tomorrow." is a better statement.
