I heard that back in the old days people used to say 'do' as the way we use 'don't. For example, I do have breakfast. But as time went by they didn't want to be bothered so decided to get rid of it. Is it true?

Not exactly. "Do" has always been used to refute a negative statement, or to emphasize that a statement is positive when it might be expected to be negative.
"I don't eat lunch, but I do eat breakfast."
