The captain no longer believes us = thinks we are lying
The captain no longer believes in us = thinks we are incapable; thinks we can't do what he wants us to do

You don’t want “is” in either sentence.
“The captain no longer believes us” - this says to me that maybe there was a specific thing you had told the captain. And he believed you then. But, he doesn’t now.
We told the captain that it wasn’t us who ate all the cupcakes. He believed us then. But, now he thinks we did it. He no longer believes us.
“The captain no longer believes in us” - this means his opinions about us in general have changed. To “believe in” someone is to have the opinion that they are capable, good, etc.
Now that he knows we lied about the cupcakes, he no longer believes in us. He can’t trust us anymore.
Unless “us” is Santa Claus and his elves. Then it means a whole other thing.
